Default Water in side molding holes

So, I have a piece of my side protector off while I am waiting for new clips. We have had a good bit of rain lately and I'm sure a little (if not more) water has gotten through the holes. Should I be worried about this or is there some place where it may seep out? I just don't want Mr. Rust to start creeping into my girl. And, so far, I haven't heard any sloshing..
