Default Water leak from roof runners into the car

Water will leak from the roof runners in through the rust hole into the body of the car and come out on the join between the roof and the front windshield support on the drivers side. i used silicon to stop the water coming in through the hole that was present, i poured water on the roof after and the water then leaked out through the holes that hold the interior trim up.
so you know the situation what i want to know it whether there is suppose to be a hole in the roof where it meets the front window, where is the water in the roof runners suppose to flow, is water meant to flow down the inside of the body to the ground and should i just cover the hole on the roof to stop water going in there in the first place.
just another thing to keep in mind, i'm unemployed and broke so i wont be going to a panel beater, i am only keeping the car for another few months(then it is to the dump) because of warrant issues, so i'm only looking for a quick answer and simple silicone fix to stop it raining inside.

the source of the inside leak, broke the flaking rust off and then dried it out and covered in silicone. i know i should have removed all the rust but i don't have access to a welder to fill the hole.

to show to general location of the leak, and you can also see the hole where the water now flows in through.

take off the molding on the roof rails, you will see cracks in the seam sealer. Squirt you sealer of choice all over that cracked area and re-install the roof molding.

I had this problem in the EH1 I'm restoring. It was coming in at all four bloody corners of the roof gunnels and filling up the floor pan like a g.d. swimming pool. The seam sealer had cracked near the front and rear windows. I put new stuff on to seal the cracking and now it's 99% better.

How do I remove the black moldings from inside the rain channels ('92 Civic hatchback) without breaking them?

Start at one end and pop them up. They're just press-fit.
