Oil light on, knocking noise, no idea whats up.
88 civic sedan, D15b2 block with Z6 head. OBD1 and MPFI swapped.
I just got the car running for the first time a few days ago. I've driven it a total of about 150 miles sense I've had the car. I went to dinner tonight with some freinds, came out, pulled out of the parking lot and the oil light came on. checked the oil and its at the top of the upper dot. full. Drove it home about 6 miles and as I get into the neighborhood I start hearing a little knocking noise. I have no idea whats up or what it could be. No leaks anywhere, no power loss, the car did shut off twice when I was coasting in neutral but started right back up though.
car takes a while to start sometimes and I have to pump the gas a lot for it to start.
Any ideas what it could be?

Maybe your oil pump took a ****. no oil pressure = oil light will come on. The knocking your hear is probly a main bearing or rod bearing.
Son of a bitch. I've been working on this **** hole for 4 months so I could go to a meet this monday.
I guess better now than when I'm driving down there.
Now that thats out...
Next question. I have the Z6 Block. its been sitting for about a month and has a light coat of rust on the cylinder walls. If I get an engine hone and re-hone it, should I be good to go? also, the Z6 block has a Light flywheel. Will that match up to my input shaft and clutch disc?
I guess better now than when I'm driving down there.

Yes you could rehone the cylinder walls it should be fine. For the second part of your question idk I'm a dohc guy not a sohc guy lol. So I can't give ya answer for that
