00 Civic EX transmission issue, popping out of 2nd

OK, so this is starting to get very annoying to drive like this. Background, bought a car and the auto to manual swap was done half *** (shocking right). Been working out the bugs but for some reason I cannot figure this out with the trans 2nd gear issues.

So I will be driving along, go to 2nd gear... everything is good, smoothly goes into gear no grinding etc like any other gear. Let out the clutch and it will start to act like normal, about 2 seconds later it will pop and kick out of gear. Sometimes as long as your accelerating its fine and normal, but soon as you decel it comes out of gear. If I forcefully shift it into 2nd sometimes it is absolutely fine and holds the gear all the time accel or decel.

About every 1 in 3 times it will pop out of gear on accel or decel when I drive. Its making me crazy. So far I have done the following besides the obvious stuff for a proper auto to manual swap fixes it need already done. Clutch is good everything is working properly btw.

-New dual bend shifter
-New hardware/ bushings in entire linkage and shifter
-Pulled the trans out and replace 2nd gear and syncro (didnt help)
-Pulled the trans out and put in a KNOWN good entire gearset (didnt help)
-Obviously new fluid, multiple times since the trans is been out multiple times
-New throw out bearing (just cause, old was worn)
-New Pilot Bearing (retards who did the swap never put one in)
-Replaced the shift arm linkage (left same stabilizing bar piece of linkage in it)

I am not sure whats left beside this car being cursed. Any other ideas?

Did you replace the 2nd gear syncro spring? Sometimes they get worn, also did you replace the crush washers from the detent bolts?

Did not replace the washers, maybe I should pickup a couple from honda since I can do these while its in the car? Worth a try, surely they are pretty cheap.

Did replace the syncro spring when changed 2nd, and obviously when I replaced the entire gearset including 2nd with another known good set.

Keep the ideas coming!

Well the new washers did not help, any other ideas?

Motor mounts? If you dont have the torque mounts or theyre bad, the motor can rock and yank it out of gear. Does the shift linkage have the rubber thing for where it bolts to the car?

Only other thing I can think of is a shift linkage issue or the 1st/2nd shift fork is bent or severely worn.

Has torque mounts and the shift stabilizer bushing is brand new energy suspension one.

Tried replacing shift linkage with another one and no improvement. Shift forks I have not tried replacing. They appeared ok when it was apart but obviously I might not see a slight bent fork by just looking at it. Oddly though I would think that 1st would have an issue as well in his case and it doesnt at all. Next step is to try replacing the shift forks when I take it out again.

Something I notice, if I push in clutch put it in 2nd... then pull it back out and put it again down into second, all with the clutch in. It will engage and stay in gear 95% of the time.

DID YOU EVER FIGURE OUT WHAT FIXED YOUR ISSUE? HAVING EXACT SAME ISSUE ON MY 01 CIVIC EX. WAS THINKING ABOUT SWITCHING TO MANUAL BUT CURRENTLY IT IS AUTOMATIC.
