Main Relay is under the passenger side dash. Remove glove compartment and look to you right and there it is . Under the pass. vent. You'd know its no good because you won't hear a loud click from the pass. side when you turn the key to ON.

Pull the valve cover off and check to see if the timing belt is broke.

agreed. if it just started happening after you changed the wires then you need to double check firing order

ever get this problem worked out? curious to hear what the issue was.

i have been intermittently called on to help a friend with his 2000 SI which has been having a similar problem. i had to replace the main relay in my 1989 CRX SI back in the day, and overall it sounds like a pretty similar issue. car turns over, but just doesn't "start". spark is there. fuel is questionable. car every once in a while will start normally. moisture doesn't seem to be an issue. heat +/- may be an issue (seems to happen more often).

personally if this problem is surfacing i think honda has some answering to do with its (often loyal) customers. this was a widespread issue on older civics/crx's, and it would be a shame if the same problem is emerging with the next generation.
