Honda Swap into a different car: emissions/obd2 questions

So I am coming into the acquisition of a 1998 Contour SVT and the transmission is on its way out. A rebuild on the tranny and engine costs about the same as a k20 swap and the power output is almost identical: the SVT has 195 hp/165 ft-lbs vs 220hp/160ft-lbs for the k20. I don't forsee a problem with mounts, axles, shifter, or anything mechanical ... it's the electrical problems that I'm worried about.
The biggest thing for me is the OBD2 communications and emissions. If I get the entire wiring harness for the k20 swap along with a hondata, I can work it so it passes emissions ... but will the emissions machine freak out because it's testing a Ford, but talking to a Honda computer?
