I have the same problem! I think it's from when the plastic interior panels rub against each other when the car shifts from a bump while driving. Maybe some of the clips that hold the panels to the frame might have came loose or broke. Not sure though, waiting to see what other's might think it could be as well

hmm.. might be not sure.. we'll see what other people say
try adjusting the loop where the hatch hooks onto. maybe mess with the rubber stop screws. you sure its the trunk? i member on a few of my cars i always thought it was the hatch when it was the sway bar bushings. i needed to scuff them up and clean them. it all went away after that.
your sure its not your suspension? i always hear squeaking in my integra in from the trunk area but thats because i need to replace bushings

im having the same problem with ma DC2, and yes i think its ma trunk but im not sure wat to do.
I have taken out my back dash, trunk board and carpet, and rear seats and panels, all i have in is ma 2 front seats, and i still hear a distinct rattle from the trunk area wen i go over bumps.
my next move is to remove my type R spoiler.

ZOMG! I have the exact same problem on my integra. I tried to find the culprit but I ran out of luck. I was pretty sure it was the panel that covers the trunk. I tightened down the bolts but it still squeaks.
Ok, this may sound like a really dumb idea, but it works; I've owned 3 Integras in the past before my ITR and I had the same annoying squeeky problem. How I resolved the issue for each car was with just a small druel of saliva into the hatch latch. It worked for all three of my cars, if it's the same noise that I was experiencing, it'll work.
