00 Civic HB auto tranny problem.

Hello guys and gals,
I have a big problem and cant find answer to it. I got my girl a 00 EK HB DX, auto, with a bad transmission. The previous owner claims that it wasn't shifting from first to second gear. Sometime it would shift but very rough. I flush the tranny and put new fluid in it, nothing.
So, I got a new transmission. Yes, it ran when pulled out. Here's where the problem comes. I swap the tranny out for the new one and now it does shift pass first gear. It will run smooth till about 20-25 mph then it won't shift to second. I checked every plug and solenoid and everything is plugged. No check engine light. So, I looked up the problem in Alldata and it states that 96-00 auto trannys are know for this problem. The linear solenoid goes bad. So, I called Honda to ask if that could be the problem and I was told I need to replace the shift solenoid. Bought the shift solenoid and installed it, still doing the same thing. No shift pass first gear.
Here's my question, besides the shift (linear) solenoid, what else could be the problem? What else is not letting the transmission shift from first to second? Any help would be appreciated before I go nuts with this car.

By the main shaft sensor you mean the one that goes inserted into the transmission that looks like is has a gear in it? If is that one, I tried the one opn the new tranny and also swapped out the old one and nada. The speedodameter works fine. Counter speed sensor??? Not sure which one that is.
