Pop your hood and to the right of the battery look on the fire wall. It's a little ways down, but you should see a black plug. Take this plug out, punch a hole in it and run your wire through there.
Are you running new speaker wire to your speakers? I don't exactly understand what it is your trying to do with the speaker wire.

What hu do you have? Mine has an amp bypass so it sends the output to the rcas instead of speaker outputs then I just ran the amp directly to the speakers with 12ga.

I have a 95 Integ/LS and I have my power wire running from the battery to the driver side of the engine bay through a rubber grom. As far as hooking up your door speakers to an amp, why don't you use the factory wires that go to the door speakers and conect your amp to the wires where the stereo is. Much easier and yet still effective. Then again I don't know why you would want to hook up and amp to the door speakers, that is, if you have a good enough deck. You want the bass through the subs and the door speakers for loudness, which you can get off an after market head unit.

i have a pioneer premier DEH-P850MP, but id rather have my door and rear speakers run of my jbl speaker amp because i have premier component speakers for the front and audiobahn midbass speakers for the rear and the head unit amp will under power both

Look for a setting in your hu that will bypass the internal amp. It will then output to the rcas and you can cut the wires (between the radio and the harness only, never ever ever cut the factory harness wires) and run wire from those to the outputs on your amp. Do not run the rcas or speaker wire next to the power cable or you will get engine noise.

The grommet/plug is there, you're just not looking hard enough.

As for the wire to the speakers in the door.. you have one of two options.

1, you can run your speaker wire from the amp to the stock wire in the dash. When you get the aftermarket radio adapter harness, just connect the wires to that from the amp, and leave the speaker wires on the head unit alone.

2, you can pull the molex (that's the plug that connects the wires in the door), find a space in the molex not used, drill it out so you can run wire thru it, and that's about it.

There are many ways to run a power wire the easiest way is through the rubber grommet..there are a few to choose from just look. Also, you could take a unibit or stepbit and drill through the firewall right around where the battery is but I caution you doing it that way to make sure you don't hit any lines...

As far as running wires to your speakers the easiest way to do it would be go somewhere (Best Buy) buy speedwire, which has all the colors (Pair:White/Grey/Violet/Green) and it also houses your turn on wire if you wanted to use that and its all enclosed and its about the same size as a 4ga power wire. Run it to your 4ch, then to the radio (I would also suggest not to cut the factory harness while your at Best Buy you could get that for `$20ish) connect the wires from the speedwire cable into the harness, also shield/cap the end of the wires on the deck as they will not be needed.
Option 2 with the speakers is like may have said run each individual wire to each speaker. This can be more time consuming and depending on how many watts your pushing to your highs (It may be necessary to use a bigger gauge wire), but I have hooked many cars up using the speedwire/stock wires method and haven't had any problems....As this is my job (Best Buy MECP Cert. Autotech :D) Speaking of work I gotta run!

Like others have said, there are grommets available, you just need to do some searching. When I wired up my systems, I used a grommet I found on the firewall at the passenger's feet. Took a slim knife, punctured the grommet, and fed the power wire through. To get to the wire inside, you're gonna have to get your head into the pass. footspace and pull back the carpet a bit.. You should see it comin out in that area.
