Default power failure

just got done installing a jdm ls in my integra ls and it runs for the most part awesome but in higher rpms i lose power and my tach go crazy i know its not my alternator cause i have used two different alternators and does the same thing but at the same time in the early morning when the temperature is a little lower and less humidity it doesnt act up at all. as well as i have noticed that in certain gears i will loss power when trying to accelerate for example 4th gear at about 42-43mph/ 3100 rpms it will have almost no power and accelerates very slow but once i get to about 47-48mph and about 3700's rpms it will kick in and you can feel the power come back. as well my check engine light is on and says that the timing is incorrect or something however it idles and runs perfect for the most part other then the two problems. please respond on some suggestions on what it could be hopeing they are related. thank you.
