flywheel wobbles
How do you know your flywheel is wobbling? If it's so out of balance that it's wobbling, it's going to damage the bearings and/or the crankshaft. You need to get it fixed immediately.

my engine sat for 3 years before i put it in my car. Could it be warped?

Flywheel or main pulley? How did you notice it wobbling? If my flywheel was wobbling I probably wouldn't drive it. That means: 1) Your flywheel is bent. 2) The bolts are coming loose from the crankshaft. 3) Your crank is bent. Like I said, I wouldn't drive it.
