1. check your coolant level! make sure you don't have any air bubbles. make sure the idle adjust screw isn't adjusted all the way out... it should be closed all the way of opened just a little.
2. check your grounds; battery to trans, valve cover to "radiator support" and the harness ground near the t-stat housing.
3. check the plug on the iac valve/ remove and clean the valve (i use brake clean and then wd40 to help the plunger move)
4. under the throttle body theres the start up choke. you could remove the tb or take off the plate to access the plunger choke screw. just get a flat head screw driver and screw it back in tight. (if you take off the tb remember a new gasket!)
5. check for any vacuum leaks with brake clean while car is running just listen for any change in idle.
6. rest the ecu (pull ecu fuse/ neg battery term ground)
7. test with new/ good working ecu
8. if all else fails change out the engine harness!!! these cars are so old that sometimes the wiring goes bad...
hope that helps

my buddy had the same problem on his ls integra. when he would first start the car, his idle would be around 3,000 rpm, after it would warm it would go into a loop from 700 - 2,300 check/replace your iac (idle air control) valve. it should be located underneath the distributor.
