Possibly a blown head.... Input needed
I just did a Cam swap on a 94 jdm GS-R. I forgot to mark the distributer before i started cranking the motor by hand. and when i was putting everything back together, i had the #1 cylinder at TDC and then tried to put the distributer back on. it didnt go on, the rotor was pointed to the #4 spark plug. so i said expletive it. oops, i tried starting it and it started but held an idle at like 100 rpm's, if even that. so i turned it off pulled the spark plugs out and the #2 cylinder is letting out smoke. Is it their a possibility i fucked the valves up?

i type really fast without looking.. every now and then i hit a right key

make sure your wires are right..
you can put the distributor on wrong
and tdc for #1 is tdc for #4.. if your timing belt is on right you would not damage valves

I checked the crank pulley and the TDC mark. the block pointer wasnt aligned with the TDC for cylinder 1. but the distributer was. so now i took off the belt off the cams and aligned the notches on the crank pulley with the block notch for TDC. i aligned the cams for TDC and put the belt on. i put the distributor on after that and the rotor was aligned for cylinder #1. i put everything back together and tried to start it. (Same thing happened like last time) it holds an idle but it seems like not all the pistons are firing. IM SO CONFUSED!!!!!
You know, you are SO close to bending valves if you haven't already. Once the timing belt's off, you don't crank the engine over until the belt's back on or you may bend your own valves by hand.
You know that TDC for #1 comes up twice in a cycle right? That #1 and #4 are BOTH at the top of their strokes at the same time. What that means is, when you have the engine set to TDC, you're either at #1 OR #4 TDC. Sounds to me like you were at #4 TDC when you started this project.
So, you need to get the manual, get the engine to TDC and see if the cam timing marks are lines up properly for #1 TDC. I think it sounds like you might have the belt on wrong though, I'm having a hard time picturing how that could be the case in my head.
If you're going to crank the cams over, make sure the pistons aren't at TDC, then you won't have to worry about bending valves.

note: bottom end rotates twice for everytime the head rotates.

if all your marks light up you are good. and your valves will not been..
when you line the crank up to the tdc mark both #1 and #4 are TDC..
if you rotate the crank once and go back to this mark both #1 and #4 are TDC agian..
if you marks all don't line up you can bent a valve.
you distubtor only goes on one way.. you can't mess it up and put it upside down..
make sure your wires are right..

do not start car unless your sure its all lined up..
i have a question.. when you put the belt on teh first time were all these points lined up? if so you are ok. line the crank mark up.. if the cams up marks are point down that is good.. just rotate it one more time and they sould be pointing up..
