How does water get into the bottom of the trunk?
I just bought a 99 Prelude SH a few days ago and I never really noticed that there was water in the bottom of my trunk after I bought it. The back seats were even wet a well when you sat down. My friend has the same problem in his 98 Accord and he drilled a small hole to help drain most of it but it still keeps coming back. We both have yet to find where the water has come from. Anyone have any ideas or have had simaler problems in the past?
It's a common problem. Check the gaskets around the tail lights, they probably have some dirt and stuff build up on them. Pull em off and wash them off then throw them back on. Shouldn't be a problem.
On my 4th gen, if I take off the 3rd brake light and remove that upper panel I can see the weather stripping for the rear glass. Leaks through there and will soak the rear seats if bad enough. You could try applying some silicone to seal up any potential leaks.
Same will apply for the tail light seals; a very common problem. I do not advise drilling holes or removing the grommets in the trunk... you're not preventing water from getting in, you're just letting it out. FIX IT.

Exactly I get water in the trunk near the spare, and I have aftermarket red, and whites.

shoot im having the same problem too + condensation/water droplets on the ceiling. could you go further into detail about the window seal? and how to fix that if you know. thanks.
There are also fresh air vents in the 5th gen near the base of the base of the trunk up against the back wall on both sides. These both vent into the wheel well to allow fresh air to get in. My guess is these are for allowing someone or something to still breathe if locked in the trunk. It may just be for insulation too. I've always thought that if there to be some leak in the wheel wells and then you drive through a big puddle you could draw water into the trunk through these.

They're behind the carpeting on the left and right sides of the trunk down in the bottom corners closest to the back. They are louvered so they're only supposed to let air in and out but they could be stuck open.

My trunk seal has a tear it. That's why my spare tire wheel well gets wet.

I have a leak coming from my roof too. I can see water leak every once in a while up there. I thought there was a hole where the rain guards are. However, maybe the sunroof drain tubes are causing the problem.

Yah, it's really hard to find water leaks being that everything is wet after it rains. My accord did the same thing back years ago. My seat would get soaked slowly not sure how but my friend sprayed water while I lied down inside the trunk, it was the taillight seal and I guess water would travel all the way back to the seats upon stop and go. Well, just my 2 cents.
