Default battery shock=power locks don't work

i removed my positive terminal to see if my alternator was still working ( i heard that that wasn't a good thing to do). my alternator was still working but after that, my keyless entry(from alarm) doesn't work anymore. you can hear it but just relocks after pressing it. the power lock works from the inside for both doors on driver side but not the passenger. if i try to open the passenger side w/ the key, i got to lift up the handle quick before it locks again(within 1 sec). the right side seems fine w/ the key though. its like the passenger side is always on lock unless you use the driver side power lock. and some how this effects the keyless entry to not work on both sides. any one know what may have happen or how to fix it? i got the alarm from best buy but it's been about 4 yrs but will they fix it for free?
