LS/Vtec ecu Questions need help asap

LS/Vtec ecu Questions need help asap
Here is my set up
The Car:
96 Integra RS Obd2a
The Set Up:
99 si B16 head complete including dizzy (obd2b)
b18b block (obd2a)
I have 2 ecu's odb2b b16 (99 Civic Si) and a obd2a gsr. I also have the Si wiring harness. And I want to stay obd2.
Can I use the gsr ecu without throwing a code for the secondary runners that I'm missing since i'm not using a gsr manifold? If not, can I use either ecu? If not, what obd2 ecu can i use?
Sorry to sound so spazzed out i just got get my car running!! Any help is appreciated ......
