Engine skipping and seems to be running rich....
I just recently replaced my spark plugs and wires as normal maintence to help keep the car running well. Part of the reason why I did it was because my plugs were dark which appeared to be quite some carbon built up on one of them. So I replaced them. Along with the new plugs and wires I also got an magnaflow cat-back exhaust that just has been recently installed. After about a week of driving it now the inside of the tip is almost completly black. Would have something to do with the new exhaust and ecu not reading it correctly or possibly a more serious matter?
Sounds to me like you're running rich. Adding a new exhaust could not have created the problem, nor will it make it any worse. You can try resetting the ecu, but most likely your problem lies somewhere else... Possibly an O2 sensor going bad, but not bad enough to trigger a CEL...
The biggest surprise of all was that the O2 sensor was infact just replaced as well. The ECU has been reset atleast a few times. I suppose I could try again......
IMO, i think it would be an O2 sensor reading bad and the ecu is trying to compensate that with running rich, prob not a big problem.
ummmm intake air sensor (MAF or MAP drawing a blank) . . . im not really sure sounds like youve replaced everything that usually causes the problem

It is if the car is not running smooth and making my spark plugs black as all hell......

out of curiosity... after you reset the ECU, did you let the car idle for about 5 minutes before driving? i know you should with 6th gens, but i'm not sure about 5th gens.
Yes I did let it idle after reseting the ecu for quite some time....
I guess theres something wrong with cylinder #1. It keeps fouling my spark plugs. For some reason the #1 cylinder is running richer than the rest which is pretty rich considering the car is like that to start off with. A mechanic suggested that I should clean out the whole system. Its not a bad idea but I dont know how it would help my cylinder problem....
