i did my 99 ex about a year and a half ago and it is still holding up so i guess i did it right.
but you will need:
tranny w/ shift linkage
flywheel
clutch
master and slave cylinders
clutch lines
clutch pedal assembly
brake pedal (because it is smaller on manuals)
5 spd ecu
5spd tranny mounts
manual starter (i found that out the hard way)
the bolts for the front tranny mount are about an inch too short so you will need longer ones, as for one of the starter bolts also. there is a coolant line going to the auto tranny, just loop it back to the radiator. if you can take out the metal piece for the auto shifter (don't know what it's called but you will see it), it hangs down and will get real annoying when you car idles because it will sqeeke sometimes. make sure the gear select slider is in the "park" position then silicone it so it won't move. you have to do that so you can get the key out or start it. the IACV on the manual and automatic is differant so you will throw a code until you either swap IM and wireing or convert your IACV to two wire, or you can ignore it. i ignored it then got tired of looking at the CEL so i swapped the IM and wiring. wasn't too hard.
i think that is everything i can remember for now, if you have anymore questions just ask and i will try and answer to the best of my knowledge. the swap isn't hard at all, it took me a day and a half to get it done and that was just because i didn't know i needed a differant starter so i had to wait for the parts store to open.
a good site that i found my parts is http://www.findusedparts.com. it is an import wrecking yard and they were pretty cool about everything. you will have to email them to see if they have the parts though. just give them a list and they will get back to you will a total.
good luck

oh yeah, your car will run like **** with the manual ecu until you fix the IACV problem. i just ran on my auto ecu with a transaxle code until i decided to mess with it again.
and the reverse lights will need to be wired up if you want them. it's not too hard but i still haven't done it.

Actualy no, the IACV is different from the auto and manual cars. The auto is a 3 wire IACV and the manual is a 2 wire. Also (if I am not mistaken) the IACV on the auto is under the throttle body instead of on the back side of the manifold like the manual. So rewiring is easy, but I am not too sure if the 3 wire IACV would work, even after rewiring. Good luck though, and let me know how everything turns out. I have to do a auto to manual conversion soon, and I dont want any surprises along the way.
