Default Cam pin hoels don't line up with "up" marks

I have a b18a and just did a headgasket, waterpump, timing belt change on it. Followed the instructions of the Helms, but at the end of the timing belt page, I could not get the pin holes on one of the cams(intake), to line up with the up mark. Is it possible that while removing the cam sprocket that it tweeked the alignment a little? When putting the 5mm punch into the pin holes, shouldn't the up mark be up instead of a little bit to the side? The key was in place too. so that's not the problem. Help ...

P.s. does anybody else know a way of setting the cam timing by eye without using the up marks.. maybe if i should put a 5mm in both pinholes and put the belt back on it will work? My car idles like cr*p and bogs uner 2500 rpms.

It sounds like your intake cam is retarded 1 tooth by that description.
