You have to use an automotive urethane sealant...and if you would like to stiffen the car up a little bit you can use a high modulous urthane...it is deisgned for cars where the windows are an integral part of the body structure.
You will need to sut the urethane down on the glass and the body to provide a smooth bed to apply the new urethane on. If there are no scratches and the urethane bed is clean then you will not need to prime. Urethane sticks very well to itself.
For the quarter glasses you will want to cut the tip of the urethane into a 3/8 circle, then up the side of the tip cut a 1/2 tall by 5/16 wide v into it...V beads provide much better sealing than simple round beads would and keep the urethane from oozing into the car.
Then just set the glass vry accurately into the opening, and secure it while it dries, I would say it would be about 1- 4 horus dependant on the type of urethane you use.
AS for the hatch cut the V about 9/16 tall and 3/8 wide, it needs a bit of a bigger bead, and make sure the hatch is closed fully when you install the glass and don't open it until it is fully cured.
I qould recomend SICA urethanes...they are easy to work with, have a good body and are available at most any glass shop.
Oh and a regular wheetmetal saulking gun will not pump urethane, the viscosity to too high.

When you say 'sut' do you mean cut or is this some kind of other thing?
And i dont quite understand what you mean by:
