Get a V6 Accord. That's way more of an everyday family car and you won't have to deal with the hassle of having to swap a J series into a Civic.
If you've never done a swap before you're going to need to do a lot more reading. I'd start here: http://www.hondatuningmagazine.com/t...s_engine_swap/

This isn't a good "first swap". It requires fabrication and custom mounts. You may as well put an LS2 Corvette engine in it...
Honestly, just do a B18B swap. All parts are readily available, relatively cheap, and swap-in easily without any cutting or welding.

No one uses an automatic tranny on performance swaps, and especially not on a J series. Good luck in your search.
Btw, the auto and manual trannys are completely different transmissions. I doubt there are mount kits for the automatic tranny. save yourself a TON of trouble and go with the Manual

if this is true then you also have the money for a good used V6 accord or even an early 3rd gen TL. either would suit your needs and give you less trouble.
you're best bet is to buy a totaled V6 accord without TBW (throttle by wire) so '98-'02? that was hit in the side or the back. pull the dash out and swap the wire harness and most of the rest of the electrical hardware into the civic. buy the factory service manual for the donor and your civic. you'll need them both. use the FSMs to figure out where everything needs to route. swap over everything you think you'll need and keep the rest around just in case you're first guess was wrong.
pull the engine and transmission. start with a regular J-swap mount kit and then customize/modify/fabricate as required to let the auto bolt in.
the rest is straight forward enough. cut the hood, find some axles, mount the shifter, hook up some exhaust, get a full sized radiator... normal swap stuff.

Get a giant hood cowl while you are at it so you can cover up the J-series sticking through your hood. Don't want the thieves to realize you have one of the more expensive swaps lying around.
If you are going auto you are probably pioneering that whole adventure. I don't believe slush boxes are very popular in the swap community. So on the plus, you'll have plenty of transmission options.
Hondamark nailed the process. It's going to be tough for you and your boys. The regular swap portion shouldn't be hard for your kswap teggie friend, but the rest will be new water to explore. Especially that dash harness and transmission computer.
