HX motor, EX auto ecu, LX auto tranny
Ok Im putting my old engine into my dads 91 civic LX sedan. We are going to use his tranny on my engine and use a 99 EX auto ECU. Should I expect to run into any problems? Im hoping this will be a drop in affair since all are in the d16 family.

Expect a wiring nightmare.
Your Dad's car is pre-OBD.
The engine you chose is OBD2.
The ECU you chose is also OBD2.
This alone would be enough for me to not even try this project unless you have some serious time and some extra cash to make it happen.
Hell I'd just buy a JDM SOHC non-VTEC ZC engine and bolt it in and be done.

Yeah Ive got the time and I cant expect an immense ammount of cash to be needed since I have all of the main components sitting in my garage. This weekend Ill pull the motor from my dads car and compare connectors and whatnot. Engine to ecu will be easy since as you stated both are the same obd, its all the extra little crap i wasnt (and im still not) sure of
