Default Is this bad?

I recently swapped a 2000 GSR engine in my 93 hatch CX, along with the swap, the shop got me a P28 brain chipped by Skunk2. As I was looking at the connections to the brain, I noticed that the Knock sensor, Evap purge solenoid, and secondary intake solenoid wires were missing. (I gathered this from the hybrid page which shows the pin connections and wire colors) Is this bad for the car? VTEC still kicks in at 5700 and my check enging light doesn't come on. Should I wire these missing connections in?

The p28 did not have those things originally, so they cannot be added even with a different program installed.

I would definitly run 93 or better gas in your car. About all the factory knock sensor does is detect knock when someone uses inferior fuel. So if you are using good gas you should be ok without it.

Did you disconnect the vacume connection from your intake butterflies...this should be what you do to keep the secondary(shorter)intake runners open all the time. You will loose some lowend torque, but your topend will lose even more if your secondary intake runner is not opening.....

How would I go by disconnecting the vacuum connection from my intake butterflies?

The default state of the buterfly valves in the manifold is open. You don't have to do anything.
