Everything will plug in except for your injector clips and your distributor plugs. On the OBD 2 B16, the distributor should have one plug coming out of it with 7 wires, in your OBD1 civic you will have 2 plugs coming out of your distributor, one with 5 wires and the other one with your 2 coil wires [black/yellow=coil positive, and blue=coil negative (tach signal)] basically all you have to do before the swap is get an OBD 1 B16 or B18c distributor, and a set of any OBD 1 B-series fuel injectors. When you pull out your stock motor just swap your harness over to the new motor, and everything should plug in once you have the OBD1 distributor and injectors! Good luck.
