Can you run an auto trans ecu on a manual car
Needing a p13 manual trans ecu
And all I can find is p14 auto trans ecu
Will this work or will it cause issues?

The issue with what you asked is mainly in the VTEC area. The P14 will not run VTEC, hence the need for a P13. Might as well just get a socketted ecu and a chip burned for an H22, or a tuneable setup and get it tuned.
For a stock H22, you should be able to get a reliable tune on a socketted P28 or modified P06 for a couple hundred bucks from a few of the vendors here on Honda-Tech. If you need help finding them, just ask.

On the P28 and other OBD1 Civic/Integra ECUs, remove RP17 and solder a wire between the contacts of RP18. A leg off a resistor, a piece of wire, a 0 ohm resistor are all common to use.

If I recall someone was able to run a p75 chipped automatic ecu with the tcm on a prelude setup. I hope I can find that thread because it was so long ago....If I can't I'll edit this post out.
