Y8 Breaking up at low R's after swap

Icon6 Y8 Breaking up at low R's after swap

I just finished up a swap in my buddys car and i'm having trouble getting it to run right.

The motor is a Y8, I took the motor out of my car (97 Civic EX manual) and it ran perfect. When the swap was in my car I was running an automatic intake manifold and auto P2P ECU because I was to lazy to change the I/M and rewire the IACV. As I said it ran perfect. I took the motor out and put on the manual manifold and throttle body.

I put the motor in my buddy's car (98 Civic DX manual) with the manual P2P. I wired up the VTEC and checked over the swap and all appeared well until I started the car.
Now the car has 3 CEL's 2- for the O2 sensors bank 1 sensor 1 and bank 1 sensor 2 and the third is manufacturer control cylinder misfire. I'm sorry I don't remember the actual code numbers. I'll get the numbers tomorrow if it will help.

The car is hard to start, it usually starts on the second try with a little help from the throttle. Once running the car idles low and when throttle is applied the car breaks up at low RPMs and does the same while driving. It continues spitting and sputtering until higher RPMs I don't know exactly where because the car has no tach.

I did pull the plugs and one of them was a little fowled (sp?), so I cleaned it up and the car showed no improvement.
