Why would an auto ecu work but not a manual

Default Why would an auto ecu work but not a manual

This must be something really simple.....or the manual ECU is fried (but it worked fine when I took it out the manual car and I havent done anything to it since!)

Any ideas/suggestions as to why the manual P2E-G01 would not work when a P2E-G51 works (with only the auto trans lockup CEL)?

With the manual ECU the car will not start...but the dask all lights up as they should. I pulled a plug but it is not sparking "rapidly", only every couple of turns?

EDIT - the car is manual, and the engine is out the manual with the manual wiring loom on the engine side.
