VTEC Problem

VTEC Problem
I have a 99 honda civic si with about 43k on it. The only mod I have is an intake so far.
My check engine light is on due to a problem with my air temp sensor.
Recently I have noticed in vtec my car seems to slow down, to a point where once vtec is engaged I actually lurch slightly forward due to decelleration, also my car make a strange chuffing sound around 4500 rpms until vtec, sounds almost like a pressure cooker or compressor surge form a turbo.
For some reason it seems like my ECU is pulling crazy timing, or I have bad compression in a cylinder or something.
I don't know what the sound is, but it's irritating me, has anyone ever had this problem before, PLEASE HELP!!!

No man I have not removed anything except the stock air box, where the aem short ram sits.
I don't know exactly where that chuffing sound is coming from, but it concerns me though.
Do you have an idea of what it might be?
