ok bud, 96-98 civics are OBD2a and 99-00 civics are OBD2b. Now, since your throwing in a 99b16 its going to be OBD2b meaning you need to use the b16's ecu and its wiring harness. Sell your d-series one or something. Howver, as I'm sure you already know, you couldnt use you d16 ecu on the b16 anyway.
In my case, I'm throwing in a 00 d16y8 in my 98 dx. A main difference in the d16y8 from 96-98 and 99-00 is the 99-00 ones use a different intake manifold using air injection for emissions sake. i just threw on a 98 intake manifold and bam, its like the engine is from a 96-98. Hope I'm not confusing you.

I just asked almost this same question at CSI. The CTR ecu (PCT) comes in obd2a and obd2b. The obd2b comes in the 2000 CTR and is plug and play with the Si. It has the 8600 RPM redline. You could save some $ and get that if you are going to use CTR or ITR cams and ITR valvetrain. There were some PCT Ecu's on Ebay for $200 but I bet you could find them cheaper.

almost right. the 99si harness is not plug and play with 96-98 cars. i don't know if your cx harness is the same as a 96-98 ex harness (you should find out) but if not, you will need a 96-98 ex obd2a harness. you will have to lengthen one plug wire (i forget which) and eliminate a wire on the alternator to make it fit your b16a2 100%. then buy a obd2a to obd2b harness (got mine from boomslang) and you'll plug it into the 99si ecu.
no codes, pass smog/sniffer, everything works.
i have a 99 b16a2 in my 96 ex coupe w/ a 99si p2t computer that passed california smog.
i can't verify that ctr ecu info, but i can't imagine you'd pass any obd2 diagnostic checks in this country with it.

Looking for an answer. Any help appreciated.

Wound this pass the OBD2B emissions plug'n port test?

Not sure about the 99-00 wire harness being plug-n-play with the 96-98, but either way I'd get one from an EX at least. Get a jumper if needed. Your swap is coming with an ECU right?
Anybody who puts an EX or SI swap into a 96-98 CX, DX or LX will throw a code 91, due to the different gas tanks that the EXs and the SIs have.
CTR ECU (PCT) will not pass emission test. It just an OBD1 in an OBD2 box. Redline is 8900rpms, not 8600rpms.
As long as you don't throw any codes while you are running a USDM ECU you should pass the OBD2 scan test for emissions. I took my 99 DX hatch in for emissions here in PA, running my PCT ECU and it wouldn't communicate with the emissions computer. They tried it 6 times and got nothing. When they unhooked it however it did spit out an emissions sticker, so I really don't know if it will pass again or not, being that it was my first time for the test.
