Make sure your belt has not slipped.
Put your crank at tdc, remove your valve cover and see if your cam gear marks are lined up.

Yep....I have the same motor and also had problems with mine.....later found out the coil went bad.
Do you have a timing gun?

Actually I think that's your problem. I never had to deal with knock sensors on civics, but on my maxima if the knock sensor will go bad it will make the car run rich, and pull the timing like crazy to avoid detonation. It will make the gas milage go down really bad and the car will be slow as ****. So I think you should change you KS, but first check if it's plugged in.

when you set timing, first be sure that all timing marks are line up properly, the start the car and jump the service check connector (the plug for checking tdc), and then check your timing.

there are two marks on the crank pulley one is white and the other one is orange you want to line it up with the white one on the crank pulley and check the cam gears to see that they are lined up. make sure the (up) mark on the cam gears is pointing up and the line on the cam gears is line up with each other.

Mine is kinda like that too... Almost all the way to the right but my timing is right at factory. I did jump the service connectors too. This is on a USDM GSR motor.
But yeah, make sure you jump the service connector. It is the same plug you check for codes. I adjusted my timing w/o jumping it (didn't know you had to) then adjusted it with it jumped (after I found out)... and it was off quite a bit. Also make sure the engine is warmed up (should be idling around 700-800 rpms I think? Not sure if low or high idles will affect it)...

you need to jump the service connectors to adjust the igniton timing because if you dont your ECU will put it back to were it was originally set at. So adjust it with the service connectors jumped and you should be okay.
