does 99 civic ex come with stock alarm?
i know it has the keyless entry and there's a green plug just hanging for oem alarm i believe but if i buy the oem remote will i be able to just program it?

All US 1996-2000 Civics came without an alarm standard. OE alarms were an optional part for all US 6G Civics.
I don't know about that plug, but perhaps you could tell us where the plug is hanging, how many pins it is or even post a photo.

Thats the plug thats just hanging and isnt connected to anything, im wondering if that's where the stock alarm brain would be?

Okay, a little more info...
Apparently for '99-'00 Civic models there's the following plugs for the security system. They are listed as being ALL under the left side of the dash.
C403 - 4-NAT - light flasher relay connector - optional
C416 - 6-NAT - security starter cut relay connector - optional
C447 - 22-GRN - security conrtol unit connector - optional
C448 - 2-GRY - security LED connector - optional
C450 - 3-GRY - valet switch connector - optional
Apparently for '99-'00 Civic models there's the following plugs for the security system. They are listed as being ALL under the left side of the dash.

For starters, please check to see if you have anything plugged into the plugs in the image I posted and count the number of pins in the green connector you already found.
Your car probably does NOT have the OE security system. You DO need the brain in order for the OE security system to work.
If you buy a remote for a security system you do not have you will not be able to program the security system you don't have, which will leave you with a remote that does nothing and no working security system.
