Default d16y8 auto vs. manual differences

What are the differences between an automatic and manual d16y8 motor (besides having auto/manual tranny)?

Reason is I want to swap a few things and just wonder if they work, like TB, distributor, etc. I recently swapped the auto IM with manual IM and there seems to be a huge vacuum leak (hissing sound) coming from the IM gasket.

PS. I have a 00 Civic EX.

Intake manifold and throttlebody is different, thats it. '96 - '98 models differ from '99 - '00 models as well (distributor has a different plug, and '99 - '00 intake manifolds have air injection)

So if I have a 96-98 d16y8 motor, should i use the 96-98 or 99-00 IM?
