you need to buy a b series tranny and use all the b series mounts and you will be fine

If you are wanting to put an ITR transmission on a D series, it wont work.
But if you are talking about replacing the entire swap and want to know if the itr axles will fit, the answer is "maybe".
Japanese ITR axles are bigger. They require a 36mm nut, instead of a 32mm, like your civic and other integras.
If you are putting an ITR swap into your civic, just use axles from a non-Type R integra and they will fit without modification.
