Should plug right in if not change the plugs I put one into a CRX a while back also have a factory honda CD in my 92 it looks a lot better than most aftermarket ones... it was only $50 and never skipped yet.....

That's probably your best option.

I think you need to buy:
96-98 female radio harness
99-00 male radio harness
These radio harnesss can be purchased at you local bestbuy or possibly a car shop such as pepboys or autozone. After these wires would need to be connected.

Male and female harness that im mentioning are for your 99-00 Si radio to work on your 96-98 civic. You should go visit a local car/stero shop and you will see what I'm talking about. You can also have them install this without purchasing these harnesss if your not sure how to do it but expect to pay alot more. You also need a code to activate this radio so make sure you have it before installing the radio.

Correct...be sure you get the right harnesses. I suggest if you know anyone in the car audio business get the parts from them, best-buy/circuit city and stores like that rip you off for wireing harnesses.
EDIT: Oh **** you're in Patchogue..lol. Me too. Hit up Savage on 112 , they have pretty good prices.
