I'm guessing at Idle?

Have you played with the Idle Adjustment ****?

Check for any vac. leaks that you may have from lines getting knocked loose or deteriorated from age or whatnot.

Also you could try pulling your egr valve off and seeing if it was clogg'd. It can also cause a funky idle.

Your getting no codes (check engine) lights I asume?

Did you test the IACV and FITV to check to make sure they are still working while you had them off for a cleaning?

Just some thoughts.

Burp any air out of the coolant system thru the bleed screw at the T-stat housing; Then turn in the screw under the lid of the FITV a couple turns.
Make sure there is a little slack in the throttle cable
