Default which would be smarter.

i have a 99 civic Si that i want to turbo.

option one: keep the b16 and turbo it

option two: sell the b16 for around 2500 (only 40k miles) and buy a b18b for around 2000 and turbo that.

which would make more power?

You could build a b18b for 2000, you can buy one for around 800.

Boost the B16, there are a lot of guys with the B16 that are well over useable street WHP. If you don't mind the extra work of swapping the B18b then take the extra money and throw it towards the new setup. Personally I'd stay with the B16.
