Basically the waistgate "flapper" as you put it, opens when the desired boost level is reached. This bleeds of the pressure between your head and turbo which lowers the amount of boost the turbo is producing.

Basically what he said, it is closed until preset boost is reached. Actually it starts to open before then, but isn't open fully until max boost is reached. It just allows exhaust gasses to bypass the exhaust blades, thus limiting the boost made by the turbo

Re: How does a wastegate actuator work? (b16ahybrid)
I extended the wastegate actuator rod so the peset boost isnt to high.I have a home depot homemade boost controller.Hoiw do I use that to set the boost to like 6.5 psi?I have a tdo5h and somebody told me the actuator is preset at 10psi and thats way to high my application right now.
Thanks

The actuator is set at 9-10 psi, and there is no way around that. You should have thought of that before you bought the turbo.
You can't lengthen the rod, because it will give you absurd amounts of lag.
