Typically an align hone removes so little material that it normally isn't an issue. Unless a block has been align honed before or more than once. Although at that point find a new one lol.
However typically an align home removed material from the main caps not the block, so it wouldn't misalign the oil pump in the first place.
Because I'm sitting here playing with a B series oil pump for something I'm designing and there's absolutely no way to re-index the rotors if material was removed from the block.

I'm assuming you mean so you can shift the pump on the block?
Looking at the pump it seems like that wouldn't work because you have 4 other holes that would slightly misaligned as well as the pump pressure outlet and the pickup inlet. Granted we are only talking about thousandths of an inch but it does matter.
Although comparing the OEM pumps I pulled off my OBD1 B18B and B18A engines their castings are way way different everywhere except for the actual rotor section. I also never noticed there was what appears to be an oil drain between the pump seal and inner rotor on the inner diameter of the crank thru bore.

Some people remove the dowels. Theres actual clearence measurments in the fsm for how much gap there should be between the crank and rotor so it doesnt bind.

With honda blocks the issue is we have steel mains and aluminum blocks. They cut material off the mains, but ultimately the honing stones will remove more material from the block than the steel.
