Default Do I need to keep the Jackson Racing FMU with my VAFC2?

I have a CR-V with a JRSC on it. It was initially setup with all the stock Jackson racing kit, FMU, etc. My shop recently upgraded the boost to the 9psi pulley, added a VAFC2, bigger RC injectors, and an MSD BTC with an MSD 6AL. They seem to have left the FMU on though. Should the FMU be run with the VAFC2?
