Yes, just tell whoever rebuilds it what you need(bigger/smaller wheel, bigger smaller housing, etc..) You can even change the center section, so if your turbo is only oil cooled, you can change to water cooled.
good luck,
Jared

A turbo that is water-cooled is awesome! A water-cooled turbo runs coolant through it to cool it down. Water-cooled turbos will operate at lower temperatures and prevent coking of oil. It will also prolong the life of the turbo. Mine is water-cooled, and I just use the lines I disconnected from the coolant going through my throttle body. So, hot coolant won't run through my throttle body (coolant bypass), and then have those lines cool down the turbo. No major mods involved. Pretty cool, huh?

You have to just change the center housing. Probably not too expensive, if you can take your turbo apart and put it back together. If you send it to them to do it, it will cost a lot more.

Mine has a full ball bearing stage 3 upgrade, does it mean it'll cost even more??
