ECM questions please help.

I'm really hoping you guys can help me out. I'm doing a motor swap for a friend of mine. She has brought two cars to me one wrecked 2002 civic and one non wrecked 2002 civic.( also has some kind of aftermarket alarm) I'm pretty sure the computer in the non wrecked one is bad. She had a radio installed and I'm pretty sure whoever did it still had power going to the car both at the ignition and the battery still connected and cut all the wires to the stock radio. After that she said the car would start acting up. I can reset it and it will run great for about ten min then the check engine light comes on and the dash stops working if you give it gas it sounds like its hitting a rev limiter probably and 2-3 grand. I tried connecting my scanner up to it and it says it can not communicate will the ECM.
So I tried hooking up the ECM from the wrecked car. All it does is crank. So I thought it needs to be reprogrammed to the car. I called two different dealers and told me two different things (go figure). One told me it needed to be reprogrammed, the other told me the new ECM should reprogram itself to the new car.
I'm trying to avoid swapping the motors if its not needed. The engine in the non wrecked one runs fine. I see no point in swapping. What do you guys think? O and also I can't get any old codes to come up on my scanner in the ten minutes the car is running normal. Could the alarm be stopping it from starting? How can I test the old ECM?
