Non-stored check engine code, sputtering....??

Sputters when cold, check engine light that turns off after minutes.
Whats up guys... I have a 96 Teg GS-R with Moates OBDI setup and a Jackson Supercharger installed @ 6 psi. My check engine light comes on sometimes when i start the car for the first time of the day. So far, I've replaced spark plugs, wires, distributer cap and rotor were replaced fairly recently, ignition coil, fuel filter and fuel pump....I've also tried two different Main Relays...
other symptoms are if i step on the accelerator (with or without the check engine light), the car will get up to about 2500 rpm's and start sputtering and sounds horrendous. This only lasts a few minutes before the check engine light turns off(if it came on in the first place) and the car runs seemingly normal. any ideas??
