Default converting auto to manual

i did an engine swap in my hatch but the 95 integra motor i used was an auto so i converted it to a manual. I left the stock auto engine harness on so it has 3 plugs that used to goto the auto but there's only space for one plug on the manual. And when i hooked the only plug that fits into the manual the car runs fine, but I have no speed or milage and the computer says there's something wrong with the Vehicle Speed Sensor (VSS). So do I need to do some splicing (if so how?) or just get another harness to fix this?

I would get a harness from a manual just to be sure. Also get a manual ECU if you haven't already.

what parts did u have to buy for the auto>manual conversion (excluding tranny)?
