obd1 engines and ecu run the iat as well. if you have a bad idle, then there is a chance that it's the unplugged iat.
if the clip is still at the harness, then go ahead and plug it up.

Yes. it is one of the critical sensors the ECU uses to figure out A/F ratios. OBD0.I.and II all have it. You can have it in either the intake arm or the IM.
I would prefer it's stock location.

yes, being that you have a obd1 motor, the iat is on the IM. the 96-00 civic had them on the intake runner.
if you can get a plate and cover up the IM, you can use your stock location. you can also figure out a way to get the clip from the runner to the IM.
