Yes, mind does it too.
AllData says to take the spring off and put grease on the ends of it where it hooks up to the pedal thingy. But I haven't got the time to do that, so yup.

if you have lubricated the hinges and springs on the clutch pedal assembly and you hear the squeak come from inside the car, then im sure its the spring inside the clutch master cylinder. I see cars with this issue come thru the dealer time and time again. 01-05 civics are also real bad about it. also if you hear it in the engine bay then i would lube the socket on the fork where the slave cylinder ball pushes against it.

weeellll, crawled under the dash, because the cruise control quit working. spent way too much time with a multimeter, only to determine that the rubber bump stop is missing from the clutch pedal. Causing several things to happen.
1 the clutch pedal has wayyy too much play at the end of it's travel. I believe this has something to do with the squeaking.
two, the clutch switch is slipping through the hole where the rubber stop was.

Pedal furthest to the right, part number 20. It's a plastic pedal stop, part number 16 is a threaded switch. It is what stops the pedal at the end of it's travel. The switch portion is a plunger, that tells the cruise control computer that the clutch is fully engaged. (pedal up) The bump stop was missing, (It's about 10-15mm thick). The pedal was overtraveling, and the switch plunger was going through the hole where the bump stop should have been.

When I got home, I pulled the release fork boot off, and peaked inside the bell housing and discovered the culprit. There is a bolt inside the clutch housing (#7 in http://www.hondapartsnow.com/diagram...ing-460129.png) that the release fork pivots on. There is an indentation on the release fork to match the bolt, which is supposed to be packed with grease. The grease was simply lost over time, and the bolt itself showed some rusting, or maybe it was the clutch dust, whatever. In any case it was completly dry, no grease.
You can actually reach the pivot spot quite easily with your fingers from outside, but you can't repack it with grease because the slave cylinder tension will hold the release fork pinned against the pivot bolt. So, I removed the slave cylinder. This gave enough "play" in the release fork to sneak some high temp moly grease (I used the stuff that comes for packing the CV joints) in there.
Put everything back, and tried the clutch pedal. It squeaked two more times and has been quiet ever since.
