How much clearance is safe between the wheel and caliper?
I was running OE Honda 17x7 HFP Silverstars with RL calipers and only had about .5mm clearance between the caliper and spokes. I added a 3mm spacer to get more clearance and later went to a 5mm spacer to make the wheel sit flush.
This weekend I changed tires (same size as before) but these tires run a tad wide and give me a slight bit of rubbing on the fender liner under hard corners and big dips in the road. I've already raised the car about 1cm and I'm thinking about going back to the 3mm spacers to see if I can eliminate the rubbing, but I'm curious how much I'm risking the spokes coming in contact with the calipers now under an extremely hard turn.
Do wheels typically deflect more than about 3-4mm under worse-case scenario? Any other factors I forgot to mention?

Honestly, I wouldn't go anything less than .25 mm for caliper clearance, due to spoke deformation under load. That'd be the most extreme I would expect from aluminum before structural damage occurs (at which point, the caliper clearance will be the least of your worries ).

0.25mm, really? If that's the case then I should have no issues whatsoever with my 3mm spacer, right?

I have a caliper/spoke clearance problem also. One side clears by less than 1mm with no spacer, the other side touches and wheel won't turn. For a while I ran 3mm spacer just on the side that touched and had no problem with either side. Now I am running 3mm on both sides just for symmetry.
But yeah with maybe .5mm clearance and light weight wheels it was alright.

This is entirely dependent on the material of the wheels being used. A steel wheel will flex far more then an aluminum one. Aluminum doesn't like to flex as much as steel. Especially not cast aluminum.

Then maybe the setup will work on my car. I had thought I would have to grind part of the logo down to get more clearance. But to be fair, my NSX calipers work so well I haven't pursued the Advics setup lately.
By the way, the wheels were Enkei Tenjin, so I wouldn't expect them to flex much.
