Default Problems after trans work

Story of my life it seems like somtimes...

So this is my first time working on this trans. Didn't seem too bad, but I'm a bit worried after a short test drive. There's a whining during acceleration, and a grinding type sound upon deceleration while in gear. It also acts a bit funny about reverse, sometimes not wanting to go in or out of reverse until it I let it roll just a bit.

Car is a pretty much stock (for now, this is prep for turbo install coming next) 2003 Type-S, all was fine before.

What I did:
MFactory Helical LSD
Gear-X 4.05 Final Drive
M-TEC Street Shift Springs
Clutchmasters Lightweight Steel Flywheel
Clutchmasters FX350 Clutch, PP and throwout bearing
Pennzoil Synchromesh

Am I going to have to tear this thing apart again?

I posted that on k20a org a few days ago with not much response so I'm trying here now. Someone posted a link to measuring mainshaft endplay but I don't think that applies since the main was untouched.

I *thought* I correctly measured the diff shim clearance at .003 but I might have done it wrong. My question is, can I measure that with the trans in the car if I pop out the axles and use a pipe or similar to seat the diff (as shown in Helms)?

Assuming this shim is the problem, I'm assuming the one in there is too thick according to what the trans is doing...or no? Any and all help is appreciated.

I don't believe this issue can stem from the shim being off a little bit. I have taken some apart with way too tight of a shim and it just shortened the life of the diff bearings. The whining sounds like it could be caused by an issue with gear mesh. I'd say it needs to come apart for a thorough inspection.

Actually that's what it reminds me of, like when a rear end diff isn't set up right, but unless the final drive set was bad, which seems hard to believe, I'm not sure what else it could be. Seems like something may be a little loose...that slight grinding/clattering sound..
