Default Problems after replacement CVT by MT

Hi guys. I have got civic ek3 99 d15b non-vtec. After replacing the CVT with a manual gearbox, jerks appeared on the first and second gear when you drive slowly and press the gas pedal. On other gears, jerks are also there but less noticeable. I already replaced all that is possible, spark plugs, high-voltage wires, two lambda-sensor, throttle, all filters, distributor cover, car's computer is with mechanical transmission, adjusted ignition. I locked the contacts in the N position in the cabin so that the starter was not blocked. Could it be this problem to be solved?
