Default Transmission clearance check

Im halfway through a 4.9 FD install in a cable d-series, and I have never messed with a transmission before. I have the case apart, the mainshaft and countershafts out, and diff out.

I have to replace the countershaft.. which looks fairly daunting to me having never done it.. but from what I have read, as long as i take the parts off and keep the order straight, I will be ok. but clearances are what I have no idea about.

I have a helms, so I assume I can figure out the procedure to check clearances, but I dont know WHICH clearances I need to check before I re-assemble everything.

I really, really want to do this right the first time, because I dont have a lot of money to do this over again.. its an extra trans, so i can take my time to do this right.
