Default tranny noise

i recently had the input shaft bearing replaced on my y1 cable tranny and was gonna put the lsd from an s1 tranny i had in there and the lsd turned out to be bad so the non lsd diff had to go back into the y1 tranny. then after i got it back and put the tranny back on my car it makes a whining noise while driving and gets higher pitched as the speed inscreases and looks like i have the s1 gearing since at 4K im only doing 70 while a y1 would be doing 75. so would the noise be caused by the y1 diff with s1 gearing since the gear ratios and final drive r different? i told the shop that did the work and he said if i wanted to he can take it apart and fix it for no charge. thanx for any help.
